How long to stay upright depends on the source:

Is 200 mg of Doxycycline at Once Too Much?
If your tablets are 100 mg, two of them add up to 200 mg. Doctors use that amount on purpose in a few settings, but those are doses a prescriber picks for a specific reason. They are not a safe limit for you.

The best picture of how one 200 mg dose feels comes from a 2001 trial in the New England Journal of Medicine. There, 482 people who had removed a tick took either one 200 mg dose on purpose or a placebo. Side effects showed up in 30.1% of the doxycycline group compared with 11.1% on placebo. Most were nausea (15.4% vs 2.6%) and vomiting (5.8% vs 1.3%). That was a planned single dose, not an extra pill on top of a course, but it shows the kinds of side effects seen with this amount.
Is a Double Dose of Doxycycline on the First Day Normal?

Esophagus pain can start quickly. In one case report, a man developed severe chest pain and painful swallowing 2 hours after his first doxycycline pill, and ulcers were found in his esophagus. When Symptoms Are NOT From the Extra Doxycycline
Some symptoms have other causes.
A sore throat from how the pill went down. Poison Control says taking doxycycline right before bed or with too little liquid can irritate the esophagus. If you took your normal dose at bedtime last night, that may be the cause, not the double dose.
